We have a grid which consists of a collection of columns, where each column consists of a list of points. You said flattening is out of the question, so we need to cull items from each list individually.
Let's say our culling pattern is KDDDKDD (repeat as needed). K = Keep, D = Ditch. If a column contains 18 points, the pattern needs to be repeated until it is 18 items long. In this case:

We can now cull each column, but they will all be culled in the same way. By shifting the pattern one more index for each column, we can cycle the culling.

ARRAY with certain spatial order or mechanism under consideration of ecological design. The evaluation and definition of “ARRAY” are open to applicants’ imaginations. While the term “ecological” is subjected to many definitions: social, ecological, sustainable, its re-evaluations are open to students’ interpretations. Entrants are free to choose or make site, real or virtual.
ELIGIBILITY
Open to international students in the fields of architecture and design related disciplines from an accredited four-year or five-year architecture program. Graduates with certificate in 2011 are accepted. Teamed collaboration consisting of no more than 3 students in the above mentioned fields is permitted. Works submitted must be of applicants’ original works. Works done through school studios are accepted, but limited to 2011 term.

The project submission must contain the following files:
1. Two A1 boards in portrait format (594mm x 841mm), with identification number at the upper right corner. Names and other identifying information are not allowed on front side of the boards. The resolution of the boards must be 300dpi, RGB mode and saved as JPG files.. The files must be named after the registration number followed by the board number. For example: 03956-board1.jpg and 03956-board2.jpg.
2. A DOC file containing the project discription (600 words max). This file must be named after the registration number followed by the word "discription". For example: 03956-discription.doc.
3. A scan of statement form. This file must be named after the registration number followed by the word "statement_scan". For example: 03956-statement_scan.jpg.
4. All the files must be placed in a ZIP folder named after your registration number. For example: 03956.zip. Size of the ZIP folder is suggested to be less than 15mb, while size more than 25mb will not be accepted

The most obvious performance improvement is to build a 3D tree of all the objects so you can ignore a lot of intersection tests from the get-go (won't help if the objects are wound around each other though). Then there's sometimes tricks you can use to simplify the geometry. Intersecting two Pipes as Breps is FAR more expensive than finding the the closest points between two center curves.
The main problem with these optimizations is that it's very hard to generalise them so that they can be implemented as a Grasshopper component.
However I suspect that even a slow algorithm would be a welcome addition, I'll mull it over and see if I can find some time to add some collision test components.

a longer approach based on Brep / Plane intersection because the Brep / Brep or Region Intersection only works if the surfaces cross.
To find the unique cases in which the surfaces intersect, I am using the [Cross Reference] set at diagonal and culling the surfaces that are coplanar.
The problem comes when I wan't to relate the given intersection, with the corresponding surface. I think, the intersections should be four and at paths: 8, 17, 19, 29. But there are 8 intersections, and more importantly I have no idea why gh is outputting those paths.

Problem is that your Geometry seems to be problematic to intersect. For 4 ribs it works ok then some of the intersections start to fail. No valid result at all fo 17 ribs.
Looks like you are creating some weird/unwanted geometry on the way. Here's what the cutting breps look like…

First, there were some problems concerning the zone, although it seems solved still the “runenergysimulation” gives the following warning:
