Hi.

Your referenced mesh is a bad one. Attached sreengrab is what I've got using Rhino's "Check" command.

Why don't you repair your referenced mesh using Rhino's mesh repair wizard?

awesome thank you

The easy answer is to not flatten the 'Contour' output, 'Join Curves' and be done.  In some cases, where the mesh overhangs its base, two curves are expected...  The hard part is understanding why this results in multiple curves that appear to be duplicates, in some cases of greatly different lengths when they appear to be identical!?  I don't know the answer to that.
