Solid Intersection Issue

Hi guys,

I have this problem with the panelling:

I'm trying to make a solid difference between surfaces. As you can see from the definition I  managed to do it in with the bigger hexagons. Does someone know why with the smaller doesn't succed? And what can I do? I tried to flatten and to reverse the direction of the surfaces but it didn't work, as well.
