Research space creation definition. Needs "elegantifying".

I'm currently working on a research paper, trying to create a definition that completely parametrizes a building design early stages. The case study is a "patio house"
Case description:

I have a plot contour wich is internalized and I added three points to place the patios. 

After the placement, I worked on defining the number and height of each level. 

After that, I wanted to be able to choose from which floor the patios raised.

Next, the patios should "poke holes" into the raised plot regions.
And here comes the "problem".

I managed to make it work, but had to twist GH arm by flipping matrices so that I could pair the level tree structure with the raised patio holes. (See the yellow dots).

My point is not to make it work, which I think it does and it's stable, but to try to understand what happened (arrived here by blind intuition) and if there is another more elegant way of doing the same.
