capping geometry help

I have open ends to my geometry and would like them closed, but don't know the first thing about how to do this (other than Cap Holes which hasn't worked!) - I think it's because I cut the geometry down to a surface (highlighted in green) which has formed a sort of sectional cut. Is there a way to cap the ends? Any help gratefully received!!
